Annie can hear inside the crystal because of you remember in Marley Lara Tybur was fully aware and still attacking even inside the crystal. I feel like if they don't know she's conscious inside they won't try to get her out of it. Her being awake also wouldn't benefit anyone right now, especially being out of commission so long.

What they made a point in S4 pt 1 is that they don't know enough about the Ackermans to try to transform them into titan. We also know they are immune to the founding titan power.
