I think just before Inara said she's leaving she was explaining to Mal (and us) why. "I learned something from Nandy... the strength of her love for them is what kept them together. When you live with that kind of strength you get tied to it. You can't break away and you never want to." As Nandy said, Inara doesn't like complications. She sees herself in danger of falling too deeply in love to be able to stay independent. So she wants to get out while she still can.
