I've been to both numerous times, and my money is on Toronto. Boston has the most confusing and antiquated ticketing system I've seen in the world, the stations are difficult and inconvenient, a lot of the infrastructure looks like that of an underdeveloped country, the buses have little right of way, and it's generally slow, noisy and plagued with reliability issues. It could be good, but IMHO it's the worst maintained and most underfunded system in the world, for a passenger rail system that size anyhow. It actually makes Chicago's look good! (Disclaimer: I've never been to India. But I've used public transport in Indonesia, South Africa and Perú and it's always been more reliable, frequent and convenient than most times I'm in Massachusetts.) Toronto: It's just North American, and considering that, it's really not bad.
