We may not know 100% for sure but the movie strongly suggests that Pugh -the more evil escape partner from the beginning- is the one who killed the guy in the trunk, and Butch is telling the truth when he says the only two people he ever killed were the one who hurt his mom and Pugh, the one who hurt Philip.
