The ending isn't about "aliens". The entire thing is a spiritual story from the very beginning, where he's talking about "determinism" and believing in "heaven" or not. In the end, Caleb and Abby (along with many others by the number of spaceships) become the new people transplanted on a new planet, and you can assume that they will then tell the stories of how they came to be on that planet. Even if you don't like the spiritual aspect, it's a story about family and belief. In the start, Nic Cage doesn't want to believe in anything because he didn't "know" when his wife was dying. At the end, he says that he "knows" they will meet again someday. I think that applies to many religions outside of just Christianity. As a kid, I was never one to get scared by typical horror movies. This is the first film that ever truly terrified me to my core even though it's not a traditional "horror" movie.
