Let's remember what chakras original purpose was according to the sage of six paths, it was to connect people through a shared bond. The bond Obito, Kakashi and Rin had in a way manifested through their chakra which is why she in a sense showed up there. I believe that she appeared there because of that link even if only for a brief moment and that's how they both were able to sense her presence. The entire culmination of this show has been about peace and unity through understanding of shared bonds.

If it wasn't obito it would've been someone else, black zetsu would have manipulated someone else, maybe sasuke or his descendants sense that was sasuke dream as well to restore his clan. so this revival and resealing of both kaguya and black zetsu was necessary for the worlds future.
