To me the coffee cups is a representation of the old man (Kuzen) and his wife/babymomma, specifically the white and orange cups. Then they had a child so the new cup was added (blue/turquoise cup). When the wife /babymomma died one of the orange white cups got broken thus leaving only the other 2 meaning father and child is still alive.

Michelle is right. Mado's daughter's theory/suspicion about the coffee shop originally is what brought it to the CCG's attention. If you guys remember back a couple episodes, Shinohara visited Anteiku once already and when he was conversating with Kuzen, he told him he seemed familiar and asked them if they had met before. So that furthered his suspicion of the coffee shop. I really enjoyed their second conversation this episode. Another tip was from the author girl we have been seeing when she did an interview with them. I always felt like when Kuzen was talking to him about the process with making coffee with expensive vs cheap beans was him giving him an underlying message about the difference between good and bad ghouls. It seemed like an analogy to me. At this point in the episode, you can tell that they are both suspicious of each other and taking caution. That's why Kuzen sent Touka and Hinami off and Shinohara had other investigators stationed around the coffee shop just incase the ghouls made the first move. The old man is the same Owl that Shinohara had fought years ago if you remember back towards the end of Season 1 when they brought it up in flashbacks as they were fighting him there.

Kuzen was saying to his lover that the baby will be most likely a ghoul and will need nourishment. When she went in the room and closed the door, plus the flower turning red (similar to Kanekis mental images), she had to eat flesh to keep the baby alive. That's what he called miracle.

So with kuzen wife what she did was cannibalism. You have to understand that she has a one eye ghoul baby. Kuzen was saying that the baby wouldn't make it. "It will need a miracle" so she did the miracle by eating human flesh to sustain the baby. Thus bringing the first one eye ghoul. The red flower represents her eating flesh I think lol.
