This is a totally different time an culture than ours. So they didn't use the same definition of rape as we use today. In my opinion I don't think she submitted, I think she was trying to figure out what is going on and what to do about it. In the past Maomao has looked Shinji with disgust without thinking about it twice and even pull his hands when she felt uncomfortable.
